How Do I Sanitize My Whole House Cartridge Water Filter System?

A complete guide to safely sanitizing your cartridge-style whole house filtration system, ensuring clean and healthy water throughout your home.

When to Sanitize

Sanitize your cartridge-based system in these situations:

  • Annual maintenance – At least once per year to prevent microbial buildup
  • After filter changes or repairs – Any time housings are opened, contaminants may be introduced
  • Following contamination events – Boil water advisories, flooding, extended non-use, failed water tests, or unusual taste/odor/discoloration

Approved Sanitizing Agents

Unscented Household Bleach

Standard unscented bleach containing 5.25–8.25% sodium hypochlorite.

Do not use scented, splash-less, or bleach with additives.

Food-Grade Hydrogen Peroxide

Properly diluted food-grade hydrogen peroxide (35% concentration) when a chlorine-free option is preferred.

Only use manufacturer-specified dilution instructions or a commercial peroxide-based sanitizer intended for potable water systems.

Never add concentrate directly to housings. Improper handling can cause injury or equipment damage

NSF-Certified Sanitizers

Commercial sanitizing solutions designed for potable water systems, used according to manufacturer instructions.

Never use: Quaternary ammonium compounds, iodine-based sanitizers, or industrial cleaners.


Supplies Needed

  • Unscented household bleach or approved sanitizer
  • Measuring cup
  • Clean bucket
  • Rubber gloves and safety glasses
  • Filter housing wrench
  • Replacement cartridges (if due)
  • Clean towels
  • Timer

Step-by-Step Sanitization

Step 1: Shut Off Water Supply

Close the main inlet valve to your filtration system. Turn off downstream equipment (UV systems, softeners) if present.

Do not operate UV systems while chlorine solution is present.

Step 2: Relieve System Pressure

Open a nearby faucet to release pressure. Use pressure relief buttons on housings if equipped.

Step 3: Remove All Filter Cartridges

Remove each housing and take out all cartridges.

Important: Cartridges must always be removed before sanitizing. Activated carbon will neutralize chlorine and prevent proper disinfection.

Inspect housings for sediment, slime, or discoloration.

Step 4: Clean Filter Housings

Wash the interior of each housing with warm water and a soft cloth. Inspect O-rings and replace if worn or damaged.

Step 5: Prepare Sanitizing Solution

For household bleach: 1/4 cup (2 oz) per 10 gallons of system capacity.

Target free chlorine concentration: 50–200 ppm

Pour the measured solution directly into the empty housings.

Step 6: Reassemble Without Filters

Reinstall housings without cartridges to allow unrestricted flow of the sanitizing solution.

Step 7: Circulate the Solution

Slowly open the main valve. Allow the system to fill and distribute sanitizer through all plumbing lines.

Ensure sanitized water reaches the hot water heater.

Step 8: Allow Contact Time

Let the solution remain in the system for 30 minutes minimum, up to 2 hours maximum.

Do not exceed 2 hours to avoid degrading rubber seals, O-rings, and plastic components.


Flushing the System

Distribute to All Fixtures

Open each hot and cold fixture one at a time until you detect a chlorine smell, then close it. Include:

  • Kitchen sink (hot and cold)
  • All bathroom sinks, tubs, and showers
  • Toilets (flush each one)
  • Laundry connections
  • Outdoor spigots
  • Refrigerator water dispenser and ice maker line
  • Dishwasher (run a short rinse cycle) with no detergent

Complete the Flush

After contact time has elapsed:

  1. Shut off water to the system
  2. Remove housings and drain remaining solution
  3. Rinse housings thoroughly
  4. Install new filter cartridges
  5. Reassemble and tighten housings
  6. Turn on water supply
  7. Open all fixtures and run until no chlorine odor remains (typically 10–15 minutes per fixture)

After sanitization, flush hot water lines thoroughly to remove residual chlorine from the heater.


Final Verification

Water should be clear, odor-free, and taste normal. If any chlorine smell remains, continue flushing. Chlorine test strips can verify levels are below 0.5 ppm.


Safety Precautions

  • Wear gloves and eye protection when handling sanitizers
  • Never mix bleach with other chemicals
  • Do not drink or use water until flushing is complete
  • Notify all household members that the system is being sanitized
  • Always depressurize before opening housings
