How to Sanitize Your Media Tank Whole House Water System

When to Sanitize

Sanitize your media tank system in these situations:

Annual maintenance – At least once per year to prevent bacterial buildup in the tank and plumbing
After system repairs – Any time plumbing connections are disturbed or the tank is serviced
Following contamination events – Boil water advisories, flooding, extended non-use, failed water tests, or unusual taste/odor/discoloration
When biofilm or sulfur odors develop – Indicates bacterial growth inside the media bed

Approved Sanitizing Agents

For Plumbing Lines

Unscented household bleach (5.25–8.25% sodium hypochlorite) is safe for sanitizing pipes and fixtures.

For Media Tanks

The appropriate sanitizer depends on your media type:

Granular Activated Carbon (GAC)	Chlorine will be absorbed and neutralized – use hydrogen peroxide or replace media
Catalytic Carbon	Same as GAC – chlorine is ineffective
KDF	Bleach solution is acceptable

Mixed Media Beds	Check if carbon is present – if so, use hydrogen peroxide

Important: If your tank contains activated carbon, chlorine-based sanitizers will not work. The carbon absorbs the chlorine before it can disinfect. Use food-grade hydrogen peroxide or consider media replacement if contamination is severe.

Step-by-Step Sanitization

Step 1: Put System in Bypass Mode

Locate the bypass valve on your media tank and turn it to the bypass position. This isolates the tank while allowing water to flow to the rest of your home.

Step 2: Sanitize Household Plumbing First

With the media tank bypassed, you can sanitize your home's plumbing lines using standard chlorine:

Introduce 1/4 cup bleach at a point upstream of the bypass (or at your pressure tank if on well water)
Open each faucet until you smell chlorine, then close
Let stand for 30 minutes
Flush all lines until chlorine odor dissipates

Step 3: Sanitize the Media Tank

Option A: Brine Port Method (Preferred)

Locate the brine port on the control valve head
Using a funnel, pour sanitizing solution directly into the brine port:
- For non-carbon media: 1/2 cup bleach per cubic foot of media
- For carbon media: 1 cup of 3% hydrogen peroxide per cubic foot of media
Initiate a manual regeneration cycle to draw the solution into the tank
Allow 2-hour contact time before the rinse cycle completes

Option B: Direct Tank Access

For systems with a removable top:

Remove the control valve head (follow manufacturer instructions)
Pour sanitizing solution directly onto the media bed
Reinstall the valve head
Initiate a manual regeneration to circulate and rinse

Step 4: Return to Service

Run a complete regeneration cycle to flush the sanitizer
Return the bypass valve to the normal operating position
Run water at a nearby faucet for 5–10 minutes
Check for any residual odor or discoloration

Flushing the System

After sanitizing both the plumbing and the media tank:

Ensure bypass is in normal position (water flowing through tank)
Open the faucet nearest the system and run until water is clear
Progress through your home, running each fixture for 2–3 minutes
Flush toilets and run appliances (dishwasher, ice maker)
Check outdoor spigots last

Final Verification

Water should be clear, odor-free, and taste normal. If issues persist:

Run an additional regeneration cycle
Test water for chlorine residual (should be below 0.5 ppm)
If odor returns within days, the media bed may need replacement

Safety Precautions

Wear gloves and eye protection when handling sanitizers
Never mix bleach with hydrogen peroxide or other chemicals
Do not drink or use water during sanitization
Notify household members before starting
Keep the area well-ventilated
