How to Sanitize Your Whole House Reverse Osmosis System

Remove and replace pre-filters and post-filters, sanitize the storage/pressure tank separately, and clean the RO membrane with a membrane-safe sanitizer.

When to Sanitize

Sanitize your whole house RO system in these situations:

  • Annual maintenance - At minimum, sanitize storage tanks yearly and replace filters according to the your replacement schedule
  • After filter or membrane replacement - Opening the system can introduce contamination risk
  • Following contamination events - Boil water advisories, flooding, extended non-use, or failed water tests
  • When biofilm develops - Slime in housings, pressure tank, or distribution lines
  • Performance degradation - Reduced flow, taste/odor changes, or increased TDS in product water

Understanding Your RO System Components

Component Sanitization Approach
Pre-filters (sediment, carbon, SMART) Replace - do not sanitize
RO Membrane Membrane-safe cleaner or replace
Post-filters (carbon, remineralization) Replace - do not sanitize
Storage/Pressure Tank Drain and sanitize with dilute bleach
Distribution Plumbing Flush with sanitizing solution

Critical: Most whole house RO systems use TFC (thin-film composite) membranes. Chlorine damages TFC membranes. Use only membrane-safe sanitizers when the membrane is in place.


Approved Sanitizing Agents

For Storage Tanks and Plumbing

Unscented household bleach (5.25–8.25% sodium hypochlorite), diluted appropriately.

For RO Membranes

  • Membrane-safe sanitizers: NSF-certified products specifically formulated for RO membranes
  • Hydrogen peroxide: Food-grade, properly diluted (typically 0.5–1% solution)
  • Never use: Chlorine bleach directly on TFC membranes

For Filter Housings

Dilute bleach solution is acceptable for empty housings only. Rinse thoroughly before installing new filters.


Supplies Needed

  • Replacement pre-filters and post-filters
  • Membrane-safe sanitizer (if cleaning membrane)
  • Unscented bleach (for tank and plumbing)
  • Housing wrench
  • Clean bucket
  • Rubber gloves and safety glasses
  • Tubing clamps or plugs
  • Timer

Step-by-Step Sanitization

Step 1: Shut Down the System

  1. Turn off the feed water supply to the RO system
  2. Turn off the RO unit at the control panel (if equipped)
  3. Close the tank valve to isolate the pressure/storage tank
  4. Relieve pressure by opening a downstream faucet

Step 2: Remove and Discard Filters

  1. Remove all pre-filter and post-filter housings
  2. Discard used filter cartridges – do not attempt to sanitize
  3. Inspect housings for slime, sediment, or discoloration

Step 3: Clean Filter Housings

  1. Wash each housing interior with warm water and a soft brush
  2. Sanitize empty housings with a dilute bleach solution (1 tbsp per gallon)
  3. Rinse thoroughly with clean water
  4. Inspect and replace O-rings if worn

Step 4: Address the RO Membrane

Option A: Membrane Cleaning (If Lightly Contaminated)
  1. Remove the membrane housing cap
  2. With the membrane in place, circulate membrane-safe sanitizer according to product instructions
  3. Allow recommended contact time (typically 15-30 minutes)
  4. Flush with clean water for 10-15 minutes before returning to service
Option B: Membrane Replacement (Recommended for Severe Contamination)
  1. Remove and discard the old membrane
  2. Sanitize the empty membrane housing with dilute bleach
  3. Rinse thoroughly
  4. Install the new membrane per manufacturer instructions

Step 5: Sanitize the Storage/Pressure Tank

  1. Close the tank valve and disconnect the tank from the system
  2. Drain the tank completely through the drain valve or by inverting
  3. Add sanitizing solution: 1 tablespoon of bleach per 10 gallons of tank capacity
  4. Add 1-2 gallons of clean water
  5. Agitate by rocking the tank to coat all interior surfaces
  6. Let stand for 30 minutes
  7. Drain completely and rinse with clean water until no bleach odor remains
  8. Reconnect the tank

Step 6: Sanitize Distribution Plumbing

With the storage tank isolated:

  1. Install new pre-filters only (leave post-filters out temporarily)
  2. Add 1/4 cup bleach to the first filter housing
  3. Turn on the system and allow chlorinated water to flow through lines
  4. Open each fixture until you smell chlorine, then close
  5. Let stand 30 minutes
  6. Flush all lines thoroughly until odor dissipates
  7. Shut down and install post-filters

Step 7: Reassemble and Return to Service

  1. Install all new filters in correct sequence
  2. Open the tank valve
  3. Turn on the feed water supply
  4. Allow the system to produce water and refill the tank (may take several hours)
  5. Discard the first two tanks of water to flush any residual sanitizer

Post-Sanitization Checks

Before returning the system to regular use:

  • TDS test: Product water TDS should be within normal range for your system
  • Taste/odor test: Water should be clean-tasting with no chemical smell
  • Flow rate check: Verify adequate pressure at fixtures
  • Leak inspection: Check all housings, fittings, and connections

Safety Precautions

  • Wear gloves and eye protection at all times
  • Never mix sanitizing chemicals
  • Do not use chlorine bleach on RO membranes
  • Do not drink or use water during sanitization
  • Allow adequate ventilation when working with chemicals
  • Notify household members before starting
